are sega model 2 and 3 filter boards the same ? if so is the wiring harness also the same ?

No not the same Model 3 needs a 3.3v supply for one, and even same format games can have subtle differences in controls, always best to check the schematics even if they are on the same format, 2 model 3 games may have a different pin-out for example even if they are both driving games, power should be the same though.
