To begin with, please excuse my noobishness, but this is my first time dealing with an arcade machine.
Moving on...
Question 1:
I have the opportunity to buy a Naomi for a good price, and they are quite difficult to find here in Portugal. However, it's a Virtua Striker machine, and I have no interest whatsoever in that game. It does however, have the six button setup needed for fighting games, and that is what I wanted.
So, what I wanted to know is if I can play games like Guilty Gear X, Capcom VS SNK, etc etc on this machine.
Question 2:
Will I be able to use a Japanese or American game on my European NAOMI? I'm pretty sure that the games I want are nearly impossible to find around here, so that's also something I needed to know.

welcome to the arcade world and this forum....here you will get all info you may need!!
If the cab you are going to buy is a net city or new net city cab you will be able to play quite allmost the naomi 1/2 games on the market with no one or with little modify.
In case the cab you are going to buy has inside a Virtua striker 3 game then you are sure to find inside a naomi 2 motherboard, maybe with a gd rom drive setting or maybe with game cart only.
If the cab has inside Virtua striker 2 2000, you will find inside 10000% a naomi 1 motherboard and game on cart.
The first option is much better, with naomi 2 motherboard you can play 100% of naomi 1 and 2 games, then if you will get the gd rom system too you will be able to play both cart games and gd rom games.
About region games setting and compatibility, you will just need a jap bios, with it you will be able to play all games, with usa/export bios some games can't be used, some of them are the fighting games you want to play with.
To get more info we need to know the right system you will get inside the cab.
If you can buy it for a good price, buy it then here on the forum you will get all info and inside the markt section you will be able to buy all games and missing parts.

As you can see, the machine has a 3-button setup. However, I have some spare sanwa buttons I used to mod a Dreamcast arcade stick.
Would it be possible to install 3 more buttons for each player?

with your hardware you can play all cart games, you can't play games on gd rom, to to that you need a dimm board and gd rom drive + scsi cable and power cables for gd rom.
Then with a japan bios you will be able to play 100% of naomi 1/2 games
(There are some special games that need special bios or special setting but those are just 2/3 games, not comun games
....)
