Probably explained just about everywhere, but I think I'm getting myself a bit confused.
My Situation:
N1 Mobo
N2 Mobo
GD-ROM Kit
2x Sega I/O (JAMMA)
Capcom I/O
Supergun
ATX PSU
Arcade PSU (+5, -5, +12v)
OK,
So when I anly had the N1, it was simple, just plug the JAMMA from the supergun onto the Capcom, and let it do all the work.
Now the issue I have is the N2 with GD
I connected everything up using Capcom I/O, an ATX supply with adapters, VGA & Audio direct to TV, and my supergun for controls. The system powers up, but then I get a I/O not found error.
So I retry with a Sega unit & get the same.
I then turn the PSU on the supergun on, and it all works.
I would rather not have to use 2 PSUs to run the N2, so the way I see this working is to modify a HDD power connector on the PSU, and use this to power the I/O through CN6?, or is there a point on the N2 Mobo I can use?
Also, how would I power the Capcom I/O????
Or am I doing something totally wrong here?

I assume that's to just power the I/O, and then use another PSU for the N2 & GD, as I was under the assumption that the Capcom I/O cannot power the N2 & GD together.
What about powering a sega I/O from the mobo, or will I need to build an extra power connector from one of the HDD or Floppy feeds? (I have the correct power connectors)

Normally I just use the Capcom I/O, but now I have the GD-ROM, there isn't enough power, hence having to use the PC supply.
Is the sega I/O usually powered directly from the sega PSU, or is it supposed to draw power from the USB link, or another source??
I'm not happy about needing 2 PSUs to power this. Am I missing something obvious?
I think I read that the Sega I/O only requires +5v to run, so could I tap the 5v from here...

and route it to here on the I/O...

???
Am I going to have to cunstomise one of the sega I/O's for 6-button, or is there a way to run the Capcom I/O & the whole setup off 1 PSU.

the sega io don't get power from usb
sega io need +5 +12 gnd from the jamma, or from CN6
CN12 on naomi is not enough because it's only +5
so, you can use sega psu for naomi, use your supergun to power supply your sega io by the jamma.
or you can like you say, put power from sega psu on sega io with CN6
look the wiring for order:
30 30 10 10 50 50 = +5 +5 +12 +12 gnd gnd

I run my N2 with Gd-rom (not on there, but still the same way) off a PC power supply & take from the jamma loom too just to power the Capcom I/O:

Yeah theres 1 in the cab that also powers the light at the top.
I did at point power it all off 1 using the Capcom I/O with the 5v line turned up to output 5.8v some psu's can do this some can't:
