Unlikely to be the I/O, as that is all it does, inputs & outputs, no game processing is done (apart from I/O - obviously)
Could be the Mobo, so why not buy another one ( they're cheap enough on the bay) and then retry your cart. If you still have the slowdown, then it's not the mobo.
Next try getting another MVC2 cart. If you don't get the slowdown, then your cart was faulty. If you do get the slowdown, then it's just the way the game is.
